Heather, who is a microbiologist contributed the following information.
Okay, so all I could find in the past 5-10 years on medline were several articles saying that estrogen strongly affects vaginal lactobacilli... So whether or not it affects intestinal flora as much as oral and vaginal flora doesn't seem to be known... but it sure seems pretty likely! When I see Dr. Surawicz next month, I'll ask her about it and tell her how many of us have seen the hormone/c.diff changes occur at similar times in our lives. Maybe she will know something that hasn't been published yet.

Since this seem to be a hot topic I decided to do some research today. I found this article at the end, the easiest to understand. It talks about hormones levels in the Female Reproductive Tract and how it can be linked to other parts of the body. It talks about how these certain hormones and hormone levels at certains time of the month and during pregnancy can either alter our immune response and leave us more vulnerable to infections or offer us further protection
